Minor league prospects will be compiled through the draft. There is no limit on the amount of prospects you may have, however you are not allowed to add additional undrafted prospects throughout the season. The only way to add prospects is through trades or the annual milb draft.
Promotion of minor leaguers to the MLB club is at the whim of each owner. Just because a prospect is getting a few at bats or innings in the major leagues their is no obligation to promote the player in this league. However, once a player has been promoted to the major leagues they will begin to earn a salary and cannot be returned to the minor league roster.
Players promoted from your minor league system will ignore MLB contracts (when they exist) and will have the following salaries starting the day they are promoted: 1st year - $0.5mil, 2nd year - $1mil, 3rd year - $2mil, 4th year - $4mil, 5th year - $8mil. In their sixth year they will become a free agent.
'Super Twos': we wil use a simplified version of super two rule in this league. If the player is brough up after July 1st, the remainder of that year will be considered year zero and they will earn $0.5mil.

Can we pick up players prospects from our drafted teams or only from the minor
league systems we draft?

You are only allowed to pick from the minor league teams you draft. You get 20 guys from each minor league team you draft. For example, I took the Prates MLB team. Don took the Pirates MiLB Team. Don gets the minors because he drafted them.
